I strongly recommend Gonstruct. Besides it's obvious superior support for layers and transparencies, it's also cross-platform. Just no "play" button, which I personally NEVER use anymore anyways.

You mean the layers you can't use online? Gonstruct is pretty well made but I can't even setup the tiles properly.

Uses multiple layers for the water. With ALPHA set for them.

Layer[0] is for the tile type
Layer[1] is the sand you see
Layer[2] is the water you see over the sand that will change alpha
