256 is more than enough for pixel-art... but anyways. GIMP.

Use a better program to safe as gif. I never tried it for saving gif files, but try IrfanView ;o Supports transparency, too.

If you save .gif files with MS Paint colors all get messy, this also happens if you work with a filetype that is not jpg/jpeg and then save it as .jpg/.jpeg

Download giffy, save it as a 24 bit BMP, in paint, then convert to GIF in Giffy, open it again, and transparent it
That's what I have to do now, I miss my Windows Photo Editor...It was a piece of crap, but it at least let me semi-trans things, and trans more than one thing at a time...

Find a program that will save in 24BIT PNG. This format supports alpha transparencies as well as solid transparencies.

Photoshop CS1+ supports functioning 24BIT PNGs.

Use IrfanView, it works great for saving PNGs. Just make a BMP and then open it and save it as a PNG with transparency.

Photoshop 7 doesn't save PNG 24BIT properly, which results in PNGs that don't work in Graal.

24 bit doesnt have transparency, all .gifs will lose colors if you use colors outside the 8 bit range, I recommend .png over .gif. But .gif can be useful for simple images, and animations. save to 8 bit Pngs. Gimp can do this I believe, there is a list of programs in the lounge.
