Messing with tile layers made my server fubar'd

So I was messing with tilelayers via gonstruct, I'd get a weird big block alpha tyransparency thing going online with tiles on layers above 0. So I decided to wait till V6 before I do anymore, so I remove my sandbox level with the tile layers and now my whole server is fubar'd. Scripts and NPC's work and show correctly but the actual tiles wont show... wall detection works too. Here's what I've done trying to fix...

set all tilelayers back to default,
restarted npcserver
restarted gserver

nothing works... help?

You probably set a tileset made for layers(transparent tileset, for example).

Still doesn't make sense, I'm still using that tilset current, is it just something with tile layers where you need to use removetiledef?

Well messing with more layers, now with levels with layers on a gmap, it shows the surrounding level layers[ 0] as the default blank tile...

Now what the hell am I doing wrong? Cause as I see on other servers that use layers (eg Maloria) everything looks fine...

EDIT: When I resize my window all the layer errors in my current level are fixed but the surroundings are still blank

FOUND A FIX: People should know... If you make a purely transparent tiles on your tileset and use this tile to fill in the empty spaces on a level (-1 value or whatever), everything seems to work fine. Also, I noticed (may just be my server/me) but when I flood filled the layer 3 and uploaded all the NPCs disappeared in that level/gmap. I had to update the level/gmap through the RC to restore the NPCs.

The whole messed up tile thing is fixed in V6.
